Consider the fact that a single round from an Orbital Defence Station carries enough kinetic energy to destroy a planet. A 3,000 ton slug fired at 4% light speed, which is still considerably fast. Impact energy is about 1000 times the power of Tsar Bomba, the most powerful nuclear device ever detonated, at 5.16 gigatons (5,160,000,000 tons of TNT).The UNSC could very well have built the Death Star if they wanted to.
They also have a weapon which could vaporize an entire Covenant fleet and colony world. This consisted essentially of a bunch of nukes duct taped together.
And let's not forget the MacGuyver'd slipspace bomb, which effortlessly destroyed a Covenant Assault Carrier. The result of which triggered an EMP, which would affect any other ships nearby.
The UNSC does have some extremely powerful weapons in it's arsenal.
However, without these weapons in play, the UNSC would have a difficult time against the Citadel fleet, consiering that much of it is derived from Prothean technology. The Protheans, being almost exact carbon copies of the Forerunners, would give a distict advantage to the Citadel fleet. I would say that they [Citadel] would be an equal match, if not slightly outclass, the Covenant Fleet of Particular Justice. This is based purely on naval technology presented.
That said, you also have to take the tactical brilliance of UNSC ship captains into account. Captain Keyes managed to defeat four Covenant ships on his own without the use of a shipborad AI. He also kind of winged it the whole time. Granted, his ship was severely damaged, but he still won. Given this, the UNSC would win hands down.
Verdict: The Citadel fleet is more technologically advanced than the UNSC fleet. However, the UNSC has the advantage of devastating superweapons and tactical ability. Based on this, the UNSC would win.
