A flood spore can only infect organic matter. Master Chief is a cyborg. So it depends on how much of him is controlled by machine.
Master Chief's brain, I guess, is mostly organic matter and not mostly machine. If his brain is mostly organic matter then it will potentially be taken over by a flood infection. If the Flood does indeed gain control of Master Chief's brain via infection he will no longer be under the command of the UNSC.
He's human..

A cyborg would have mechanical components working internally alongisde organic components. The only metal in Chief's body is the coating on his bones and the Mjolnir suit he wears - both of which do not make him a cyborg.
A terminator is a cyborg, data from Star Trek is a cyborg. MC is not a cyborg.

At Halopedia this was written as the definition of the Spartan-II Program:
"The SPARTAN-II Program, originally known as the ORION Project Generation II, was part of the SPARTAN Program, an effort to produce elite soldiers through mechanical and biological augmentation. The SPARTAN-II program would be the first in the series to meld advanced exoskeleton technology with the soldiers' superior physiques."
It seems that it is indefinite as to whether Spartans are part machine or just flesh and bone. But I maybe wrong.
The only people who probably know for sure are those who work at Bungie.
