I hate to admit it, but the Master Chief. Why?
Simply because he takes cover like a -blam!-... which is actually a smart thing to do. Arbiter gets -blam!- on higher difficulties because he tends to take out his sword when his shield goes down and charge at the Covies... sadly, it's a stupid move on most levels.
However, in Halo 3, Arbiter would win against Master Chief.
The only reason why he would win against Master Chief is because of:
1. his resurrection ability and immortality (always gets up after being "killed")
2. time and space manipulation (appears out of nowhere coming out of active camo after being knocked off the level)
3. powerful shields and a lot of health (when Mythic is turned on)
4. clones (a total of approximately 17 Arbiters have been seen in Halo 3. Which one is the original Arbiter? Sierra 117 Arbiter?)
5. reoccurring invincibility (in certain instances, he cannot be killed and can take unlimited damage without dying)
But these are all gameplay exclusive abilities.
In Halo canon, he's just another Elite soldier... albeit a lucky one.
So, in conclusion, I say:
Arbiter in Halo 3 > player controlled Master Chief
Arbiter in Halo canon < Master Chief in Halo canon
