Ok, at the end of halo reach, the hunters join the arbitor, with the humans. halo 3 odst takes place during halo 2 and 3. Why do you fight them during during the game. Or at least the end of the game. also keep in mind at the beggining of the game, the elites are with the humans. Please explain to me why this is

The Covenant are much like humans. While the ones who are in the place of the action may instinctively ally with their prior handlers, the greater species might react differently. So, Grunts will be allies with their Elite handers, but, after some time and consideration, the greater Grunt species/planet will decide to ally themselves with the Brutes.

but the grunts were only sided while the elites were with the covenant, and they stayed with the covenant after the elites left

Exactly my point. While the Grunts sided with their instinctive allies at first, when the greater scope of things came into focus, you had the Grunts siding with the Brutes/new Covenant. Was easy for them to side with their previous masters/allies when stuff went down. But, when the bigger scale of things came through...you've got Grunts siding with the new Covenant.
