True, every last Prophet was infected by the Flood as their home is on High Charity, which was the Gravemind's Headquarters in Halo 3.
The Prophets (San-Shy'uum) are a large race, not just 3 people. The High Council was composed mainly of San-Shy'uum, and most Covenant scientists were San-Shy'uum, who made weapons, ships, and other Covenant tech. They have their own planet, as Elites, Brutes, Grunts and all the other races do.
I really know nothing about what happens after Halo 3. I'm guessing that the Elites (Seperatists), being an imitative race, started to fall, and the Brutes (Loyalists) had the San-Shy'uum on their side, allowing them to be constantly supplied with ships and such. The Elites were more intelligent and better fighters, and it's probably an even fight, even as Elites supplies dwindle. Mind you that the Loyalists and Seperatists both had other species, but the Seperatists species were not shown in Halo 3, as to not confuse the player, but they both had Grunts, Jackals, Hunters and Drones on their sides, while Loyalists had the San-Shy'uum, the smartest, but weakest species. The Loyalists were also leaderless and very disorganized.
If anything, I think that as the Humans began to rebuild, they gave a helping hand to the Elites, as the Elites had done to them, and helped them understand the technology and such. Together, they'd probably form some sort of alliance, the Humans helping with tech, and Elites helping the humans rebuild. I remember reading there was a six-year war between the Loyalists and the Seperatists after the end of the Human-Covenant war, the Seperatists just barely making it through, being superior fighters.
Umm, no. There were only about 500 San-Shy'uum and they all lived on High Charity, and if any did survive, which they didn't that doesn't mean the could build fleets fro the Brutes! Nor make a flow of supplies! The Elites would have won fast and swift, glassed The Brute home world, and returned home.
