The Reaper is a monster reverse-engineered from the Flood. It can raise the Dead, but does not reproduce. The Reaper just does some "freaky" stuff to corpse - boom, instant Zombie!

The Flood fear the Reaper, because the Reaper eats flesh, and Flood flesh does not effect it.

The Flood is more dangerous, at least the Reapers leave organics alive if they are primitive enough, and we don't really understand their true motives yet. The Flood absorbs all knowledge from their host, and their ultimate goal is to infect the entire universe. I wouldn't be surprised if the Flood could make a giant spaceship that can travel to other galaxies out of flood biomass if they manage to find enough material.

Correction, Reapers do reproduce. It's seen in ME2. First they kidnap enough of a certain race and break them down into a gray paste, then they feed that paste into a reaper shell, creating a brand new Reaper. An example of this is the human reaper.

Why else do you think they come every few 1000 years to destroy sentient life? It's their equivelant of reproduction.

On Topic: Probably the Flood. Although the Reapers are dangerous, they only focus on the milkyway. Whereas the Flood travel across the universe.

The philosophy in Halo is "two people enter a room, the better one leaves." This means that instead of a reliance on skills or how long you practice nailing every shot with the dmr the quickest possible, you must rely on other things then simply outshooting all your enemies.
Nothing in combat is ever meant to be fair.
