The Prophets to an effect knew humans were the descendants of the Forerunners. This knowledge would have absolved their religion and any statute of power. Killing the humans was the only choice the Prophets saw to maintaining power.

I don't think you understand the Covenant. There isn't a sign up. They invade your planet and kill you until you side with them, join peacefully, or cease to exist. That's basically how the Covenant formed. Also the Brutes were not liked, but the Prophets knew they would need a force to try to keep the Elites in line.

When the Prophets declared war on a previously unknown species called "Humans", the Sangheili followed their lead without question. After a period of time, however, even though the Prophets insisted that the Humans were "unclean beings" that must be eliminated from the galaxy, many seasoned Sangheili veterans began to question the refusal of the Prophets to even consider accepting the Humans into the Covenant. They seem to believe that Humans, although physically weak, at least compared to themselves, are brave and even honorable. Certainly, most Sangheili believe that Humans should be offered admittance to the Covenant. Some even believe that the Humans are equal to them - a considerable step for a Sangheili, or any member of the Covenant to make. The Sangheili admired how willing and brave the Humans were when fighting to survive against outright extinction, they even respected to a certain degree those few soldiers who were willing to stay behind and cover their comrades from a Covenant attack. A few Sangheili even had some degree of disrespect for the Prophets before the Great Schism.

The Elites admired Humanity as worthy warriors and asked the Prophets to assimilate Humanity into the Covenant, but the Prophets would not consider the request knowing what Humans were the Reclaimers of the Forerunner empire.

The Covenant found out that Humanity was related to the Forerunner race which doesn't make sense, they worship the Forerunners, it's a big problem, in the early days before the way, the Covenant and Humanity were neutral and fine with the idea of the Covenant comming to their planets in search of something but it became a problem before it could begin aboard a UNSC ships that just had to of had a Jackal infiltrator to start a war that lasted 27 years killing 21 billion humans.

The problem is because they humans were related somehow to the Forerunners, the Covenant faith said, that the Forerunners achieved godhood with the Halos, but since the Humans existed, this theory totally contradicted the Covenant faith, if the Covenant knew about this, the whole Covenant would have fall in (eventually) the great Schism, cause the whole system is that the Forerunners did not left anyone behind, and this happening that would mean that they never achieved godhood and their whole faith is a lie.

The fact that the Covenant blindly follow a select few leaders is what screws them over. Those leaders can exclude anything that interferes with their control of power. The humans, bringing the most current threat had to be taken care of so the Covenant would stay together, instead the Great Schism happened. So really, if you thought about it, if the Prophets had followed their own religion and not lied about the humans they would have avoided a war, kept the Covenant together (possibly with the addition of humans), and overall galactic peace.

Three guys with funny hats sure can make a difference, huh?

Prophet don't like people cause people = children of the Fmen

If covies found out of this, they would realize people are holy

Prophet's = greedy bastards, hungry for power etc. so they kill humans so they can continue to reign and continue on the great journey.

^That is honestly all that needed to be said lol.
