Silva is taking over the cruiser while the MC is taking over PoA, not while he is rescuing Keyes. On page 316 of The Flood, it says: "Major Silva stood at what amounted to parade rest, feet spread, hands clapsed behind his back, as he looked out over the landing pads while the men and women under his command made final preparations for the assault on the Covenant ship Truth and Reconciliation." Thus, it is the same ship, definitely. Also, the section The Maw starts on page 309, so it is definitely while the MC is on PoA.

Um. They didn't dispose of Keyes' form, and Silva was in the ship's control room when Jenkins blew the controls. He didn't even talk about seeing Flood, where Master Chief would've left a trail of gore and Flood blood all the way to the 'bridge' and back. Either Silva was too stuck up to notice dead flood bodies in front of his face, or it's a different ship.

But, it says right on the first page of Chapter 11(page 288), where he finds Keyes as a Flood, it says "on board the Truth and Reconciliation" in the part right after the chapter number, in big bold letters above the regular text. This means that he is on the same ship.
