so by studying the precursor, humans were able to make the anti-Flood virus (or whatever it was)
then when they were defeated by the -blam!-Runners, they put an extra layer of prison round the Precursor captive and made up some ridiculous stories about him. Perhaps Didact didn't even speak to the Captive, he just thought he did - it was actually just a human trick (remember he didn't understand how it was possible that human technology could breach the Prisoner's cage).
The captive perhaps is nothing but a preserved specimen that contained the DNA/antibodies/whatever necessary for killing the Flood. Sort of like how sometimes animals/humans have random immunities to various diseases, and so there tissue is preserved for later study so we can genetically engineer cures.
After all, how could anything, even a Precursor, stay alive for millions of years inside an impenetrable cell.
This raises an interesting point - if the Prisoner is simply the biological key to destroying the Flood, then Mendicant Bias must have PROCURED this solution, which could have won the war, but then decided not to use it. (!). Perhaps that was when Gravemind started speaking to him, because Gravemind (!=the Captive) knew he was staring at another defeat unless MB switched sides.
