The flood on the Halo ring didnt "survive" the halo array, they were samples that the forunners kept there in a lab, to preserve them when they fired the rings. When the covies and unsc landed, they accidently let the flood out of the secure lab, and then those small infection forms turned those who let them out into combat forms and carrier forms, and so on.
It doesnt matter how smart the flood is, some of them were bound to be captured. It was a war.
As far as why the forunners would keep some specimens:
It was to study them, or to let future generations that inherited the forunner tech(reclaimers) study them. They wanted to know where excataly they came from, the best ways to fight them, and if it was possible to cure someone infected by them.
Also, the forunners were the keepers of the mantle. It was their duty to preserve all life in the galaxy....even the life that was a pain in the ass to them. Even though they had to kill so many of them to preserve other life forms, i doubt the forunners would even consider wiping all of them out, its not what the forunners where about.
