OXM UK, in their March issue, has an article on the feasibility of having IRL bodies as gaming stars. One of them, unsurprisingly, is Master Chief Petty Officer John-117.

It's stated in the article that it is possible, but difficult. After all, he's done physical military-style training for the literal entirety of his life.
The expert also notes how if his armour were to provide too much assistance, his muscles would actually atrophy, since the muscles wouldn't be used to their potential - significant portions would begin to simply waste away.

So I put to you the question - does the PAA provide assistance, or amplification? Is there a difference?
The use in the canon of the word amplification implies that he is using his full force, and the suit provides additional force over and above that. However, especially with Cortana acting as a supercharger for the system, the actual operation of the suit sounds much more like overassistance.

I believe it works as an assistance, but seeming MJLONIR uses motors in the joints, it takes John's (or any other Spartan's) full muscle force to stop the motors simply snapping his/their bones.

His muscles are used to potential; just not how you'd expect.
It's an amplification in that he uses full force against the Armour, and an assistance in that he puts little effort into actually using the Armour's power.

That is an excellent question. My understanding is that MJOLNIR only amplifies their strength (i.e. using full force without armor, they could potentially pick up 400 pounds, but with the armor they could pick up 800). It still requires the use of their entire muscle bulk to get the maximum force possible (negating atrophy).

Think of it more as a system of leavers and pulleys. Without the pulleys, you can move "x" amount of material at full exertion. With the pulleys, you can move "2x" amount of material at full exertion. You use the same amount of energy (and therefore muscle mass) but because of the system you used, you can move more.

The implants they received, and the genetic make up they were chosen for would also decrease the chance of atrophy (not to mention a thorough training regiment when they are not in combat).

Cortana only served to fine tune the connection between the armor and the Chief. She didn't actually add any physical strength. It's more like tuning a car to get the maximum potential.

It doesn't matter if Cortana would or would not be there. If Cortana would send the nerve signals there would still be signals going trough his nerve system to his muscles.

It's clearly stated that MJOLNIR-armor systems amplifies the force of ones strength if the user wishes to.

It's quite likely that the users doesn't even notice that he is wearing an armor in the first place because he doesn't feel it's weight and it moves fluently but one would still have to use his muscle to to deliver a kick or punch or movement with great force.

So there is no muscle atrophy.
