In my opinion, I think the greatest flaw was the Changing of the Guard. I mean the Brutes are stronger than Elites, but Elites are better at tactics so they knew more about war than Brutes, and Brutes are idiots. Also the Elites were probably one of the most important if not the most important species in the Covenant, and when they left the Covenant fell apart.
What do you think the biggest mistake was?

I was going to say the same thing. Though maybe selecting Regret as the Vice Minister of Tranquility, as you could say he started the whole war. But yeah, the Changing of the Guard is right up there. I think the Brutes probably would have been just as capable as the Elites as guards, what I think the mistake was trying to get rid of the Elites at all, the Covenant had a chance at winning and Truth just threw it away because he wanted the Brutes as his personal pawns and have complete control with the Elites out of the way. I think most people will agree that the Changing of the Guard is the biggest mistake made by the Covenant during the war.

I would say sending nearly the entire human fleet to harvest, not ditching the money system in order to make more spartans, not having more MACS at reach, not having the MACs at earth online,etx

1. Keyes returning to Reach without checking his ship's hull
2. Truth replacing Elites.

The first one was plain stupidity that lead to majority of Spartan deaths, Reach falling and Earth being shambled.

The second one lead to the Covenant collapsing entirely, almost all, if not every race in it to the point of extinction.

In Halo: Fall of Reach, Keyes wins a battle against some Covenant ships with his ship called the Iroquois, but one of the Covenant ships put a tracker on the Iroquois whaen it went to Reach and that meant Keyes obviously did not check for a tracker on the hull

OT:
I'd say the biggest mistake of the war was the attack on Harvest, and then the Prophets basically having a hatred for humanity thereafter.
It could've gone peacefully.

I think that their biggest mistake was awakening the flood. That just ruined them, and eventually played a major part in killing truth.

There were over 300 of them...Although all it took was a small break in a small section of the defense to penetrate the defense.

MAC cannons are pretty worthless when the covenant can just slip in right behind them, bypassing them utterly.

To be fair, there were more factors to the elites turning, but certainly the changing of the guard and slaughtering of the elite leaders on high charity was the biggest.
