The graphic novel Halo Uprising explains it, Chief goes on a rampage killing every covenant he seeson the forerunner dreadnaught, he tries to take down Truth but the hosts are delfected by his chairs energy shield and he get's away. Then Chief goes to the bridge but he can't access the flight controls.

All this is secondary to the main story though, some UNSC guy get's captured on mars and tells the covenant there's a key in a city on earth, but there isn't a key, he lied so they wouldn't destroy the city his brother lived in; the key was just part of a story he and his little brother made up when they were kids, so while the brutes are running around gathering people up his lil bro puts two and two together and gets in touch with some UNSC. They come up with a plan where the guy goes to meet some brutes, he tells them he is the key and being idiots they take him to a prophey. Oh and he has fluid'y targeting tracker stuff injected into him before he goes and says hi so an oribital MAC cannon can track his signal and also say hi to the prophet.

Chief is told to get off the dreadnaught before the prophet get's blown to hell so he does, but if I remember a covenant carrier was blown up instead of having the MAC cannon fire at the forerunner ship. Can't remember why though, maybe he was taken to another prophet.

Welcome to my empire.

Yep, he was taken to a different prophet.

By the power of truth, I, while living, have conquered the universe.

There was a comic released several years ago named Halo: Uprising.

To put it simply, John faced a number of near-death experiences aboard the Keyship and botches an attempted assassination of Truth. He's overrun by the Covenant (who are after the fictional 'Key of Osanalan') and tries to escape before the UNSC fire upon it. He then takes a plunge back to Earth and Halo 3 opens from there.

It would of been great if that killed truth then a few awesome characters would still be alive.
