Trying to pick just one level of H:CE to be the best is like trying to pick just one vintage Ferrari. They're all so awesome that it's a bit of a mug's game.
If pressed I'd say AotCR. But Two Betrayals, The Library, Halo, Silent Cartographer, The Maw, Pillar of Autumn... there's no low point.Introduction of the Flood took away what made Halo combat revolved (combat with the Covies was top notch) and replaced the Pistol with the Shotgun.
But then again, the Shotgun was kickass against the Covies on Two Betrayals.
Anyways, I also say AotCR.I'm not really sure what you're getting at. Seems as though you're saying the introduction of the Flood was the low point. If so, I'd have to disagree. The Flood in Halo 1 were still fresh - not that the idea of hyper-aggressive space zombies was fresh, but it was fresh in Halo 1 to fight an enemy who was so radically different from the Covenant. In Halo 2 and 3 they were stale to fight against and their introduction was predictable and unsurprising. It got even worse once you realized that the Halo 2 Brutes were every bit as aggressive as they were thus rendering them even less noteworthy.
The Jenkins helmet cam scene was well done, and the whole preceding level built up some significant dread and unease. They underlined the mystery that Halo 1 had running rampant in it's story and put an exclamation point at the end of the game's sentences. In 2 and 3, they seemed kind of thrown in story-wise, even if Halo 3 did it's best to wrap it together.
As for the Shotgun... it's introduction (and subsequent asskickery) is one of my favorite things about the last few levels.
