I'm just looking for a bit of clarification on how the Flood first appeared.

So basically the humans found a ship (or was it ships) that contained circular containers full of this strange powder. They cautiously tested the substance to find that the powder was nothing but a few chains of molecules that posed no threat to them. Though, they found out that their pets (forget what they were called) if exposed to this powder would become better in a domestic sense, and even adapt minor mutations seen at the time as favorable variations.

Then, the mutations slowly became less pleasing, and eventually the Flood jumped from the pets to the humans, and from the humans to the San'Shyuum (or is it San'Shyuun?). Still, when the humans were infected they still did not become the Flood we know. Instead these people saw the infection as some kind of blessing, and began forcibly infecting others, until the humans find some kind of cure by altering there genes, and then drove back the Flood.

So what I need clarification on is basically, when did the Flood become the Flood we all know from the Halo series? When did this chain of molecules mutate to become the violent and parasitic life hell bent on destroying the universe?

Apologies if this was all explained at some point. I was sick as a read that part in the book, and not of the soundest frame of mine.

People realized that the mutations also caused the pets to become more aggressive. It turned out that some people were eating this type of animal, and those who ate the mutated version became infected with what we now know as the Flood. These people continued to eat other people, and the disease spread, and (the flood learns from those infected) the infected people would fly ships to other planets and the infection was spread.

All seemed lost until the humans/san'shyuum were able to create a counter virus. They infected people with the virus and put them in the path of the Flood. The Flood, unable to stop the urges ate the infected people and were killed(?). This functioned as a counter-flood. By the later stages of the infection it seems highly coordinated so it is possible that they had a gravemind and were functioning as the parasite from 2552.

According to one theory the Flood infected the last precursor and it became the gravemind. If this is true then the point where the precursor was infected would be when the Flood achieved it's full potential.

Just keep in mind that the Flood Ancient Humanity fought were NOT the ones we know today. Back then they were an extremely primitive space zombie virus with limitations. Nowadays, they have no limits and evolved into a significantly more dangerous macrorganism.

I don't think the ancient flood were the flood we know and love today. I think it took their extragalactic adventure to make transform them into the unstopablely virulent form that they are now.
