Go check out halo.bungie.org for the full sensible theory, but to the best of my understanding it goes something like this...
343 GS believes MC to be a forerunner. Whether this means that the forerunners were human or that 343 GS is just mistaken and MC somehow resembles a forerunner is unclear so far. From what it sounds like, long before MC or the Covenant ever found or knew about Halo Instalation 04, there was a previous flood out break. Now, because the forerunners knew that activating Halo 04 would kill all sentient life in the universe, they had doubts about using it, so they asked 343 GS what he thought. It is even hypothesized that 343 GS is called "Guilty Spark" because his previous activation of Halo 04 is what caused the destruction of the forerunners. Because 343 GS believes MC to be a forerunner, he assumes that MC knows the true purpose of Halo 04. This is why 343 GS is genuinely confused and says "but you already knew that... I mean, how couldn't you?". It is Cortana's dialogue in the cutscene that adds to the confusion because she says "Left that little detail out, did he." incorrectly infering that 343 GS purposefully witheld information from MC about Halo's true purpose.
Of course, this is all speculation and ignores the fact that 343 GS, by being left alone for such a long time on Halo 04 could be slightly crazy, or even the Halo equivalent of rampant. Little is ever discovered about 343 GS. When November 9 comes, I am confident that the cutscene at the begining of Two Betrayals (what is that second betrayal anyway ;)) will make a lot more sense and prove to one of the most important, if not the most important, cutscene in all of Halo 1.
For now, all we can do is try to extrapolate. Check halo.bungie.org for the most educated extrapolations.
