Well, for a start, Bungie are no longer involved with the Halo franchise, they've begun to work on their next IP. Subsequently, only 343 Industries will be involved in the development of Halo titles; they are also in the process of assembling a team to work on Halo 4.
As for Halo 4 itself, it's difficult to say whether a game following the Forerunner-Flood conflict would fit into the core series - it could work as a spin-off perhaps, but that depends on where 343 Industries want to take the franchise. I certainly would love to see game revolving around such a conflict, as it would certainly offer a gameplay experience very different from that of previous Halo titles.
I think they will likely go in the same direction that bungie was maybe going to go in...
When they first were kicking idea around for the game that would eventually be Reach, they thought about doing Halo 4 and picking things back up from the end of Halo 3 with the Cheif and Cortant in space... but they decided otherwise.
SO if 343 does HAlo 4, and thats probably what they doing (probably for the xbox 3 (pr whatever its actually called), they will probably go in the direction as well.
"Even before the idea to build a game based around Reach came about, a lot of other concepts were explored," said Jarrard. "Up to and including a proper Halo 4, where Master Chief was going to wake up from cryo-sleep and we were going to tell that story."

EDIT - as for this thread, I vote no. Its best to leave that history to the novels and for fans that WANT to explore that and to leave that past something of a mysterious back drop for the games. Bbut then again, if Halo 4 begins with the where halo 3 stopped, then i might have a lot to do with forerunners aynway, but not the past from over 100K years ago....
