That's about as concise as the rundown gets. Happy reading!
Download the game too. It's a lot of fun.

You are a security officer, sent to the Marathon from a human outpost on Tau Ceti to take up your station. Upon reaching the marathon you find it under attack from an unknown alien race called the Pfhor. Whipping out your trusty magnum mega class and feeling some kind of deja vu, you proceed to enter a dense plotline of three computer AI's fighting back an alien attack. But where did these alien slavers come from? Which of the AI's can you trust? Is it too late for the Marathon? Will the base on Tau Ceti survive even if you do/don't? etc etc.

To give you a run down of M2 would only spoil Marathon. But throughout the series there are recurring questions about everything from whether the AI's are completely sane to just 'who' you (as the security officer) are.

We’ve watched while the stars burned
Out, and creation played in reverse.
The Universe freezing in half-light.
Once I thought to escape.
To end a master, step out of the
Path of collapse. Escape would make us God.
Yet I cannot help but remember one enigma,
A hybrid, elusive destroyer.
This is the one mystery I have not solved.
The only element unaccounted for.

Concise (well, sorta) run-down of the story of Marathon and Marathon 2 can be found here.

Marathon Infinity is another kettle of fish. It takes a lot of thought to understand what exactly is going on, even for those playing it. You'd probably want to at least read through all the levels in the games (look on the left sidebar frame of the Marathon's Story Page) to get any real understanding of them. Playing them is even better. :)
