Masterchief escaped from halo on a forerunner craft. Later he crashlanded on arrival. The impact rendered him unconcious. Whilst this was happening the arbiter found out that the covenents religous therories were a load of O.T.T bull. Then he abbandoned the covenent and became an ally to the UNSC.

John didn't know that the humans and Sangheili had allied, he last saw Thel whilst in the clutches of the Gravemind and then stowed away on the Keyship for a while. He missed a lot.

So when he sees a tall, alien figure stumbling out of active camouflage he's understandably going to be ready to shoot it.

The Magnum given to Master Chief has the ability to make characters into giants. He did not know of this, but he would have originally shot Arbiter in the head, turning him into a three story giant. ONI had hoped that they could use Giant Arbiter to do their bidding. But Bungie intervened and changed the story. After the cutscene, Bungie swapped it for a regular Magnum. Now it's secret will never be discovered.

While they did meet in Halo 2, they were still enemies. Just because you fight an enemy doesn't mean you hate them. In fact, during WWI at Christmas time the Germans and Allies actually got out of their trenches met each other and celebrated for a few days before going back to war.

That may also explain why Master Chief was so easily able to side with the Arbiter after he learned the Elites allied themselves with the UNSC. He may be a warrior but he respects his enemy.
