At the end of Halo 2, the Covenant is left split: Jackals and Brutes are working together against the allied Elites, Grunts, and even Hunters. However, at the start of Halo 3, all Covenant forces are allied together except for the Elites, who are now allied with the Humans. There seems to be a gap here. Can anyone explain what made the Grunts and Hunters decide to side with the Brutes and Jackals and abandon the Elites?

Differentiate the Sangheili with respect to awesome and you get Rtas, therefore the Elites.

Some did and some did not, you just do not see the Hunters and Grunts that did ally with the Elites. The Grunts that were under the command of the Elites when the Schism happened stayed with the Elites, whilst the ones that were under the Brutes stayed with the Brutes. Most Hunters, through their respect towards the Elites, went with the Elites. However some stayed with the Hunters for some reason.

What do you think of Halo: Reach?
I think it is B.O.R.I.N.G... and I agree with Honorable Heroic Member, "N7R" and I quote...

"You cannot compare Halo 3 to Reach, Reach is not a game, its a disc in a plastic green case called pure fail."

The Hunters are divided due to the fact of power control in Covenant Loyalist and Rebels. The reason why some Hunters stayed with the Brute Loyalists is because the Brutes with Truth threatened to destroy the Hunter home world of Te. The other reason Hunters followed Elites is due to the mercy during the taming of the Hunters, when the Arbiter of that time period show the Hunters mercy and spared their existence. The reason why Grunts split is similar to the Hunters. Grunts were threatened to lose what position they had in the covenant if they follow the Brutes. As read on the Halo wiki, the Grunts were once just used as meat shields and most-likely threatened to return to that position unless they fought against the elites. The Grunts who followed the elites acted out on their own choice. They believed that the elites would lead them to freedom of the covenant, so that is why they followed the elites. The same ideal occurred with the engineers.
