- After Master Chief lands on the mysterious planet at the end of Halo 3, he discovers that secreted there, unbeknown to either the Covenant nor the UNSC forces during Earth/Convenant Wars, are remnants of the rebels, or Insurrectionists, that the Spartans and the SPARTAN-II Program was originally created to confront. The rebels, who refer to themselves as The Resistance, have hidden on this planet, as well as several others, awaiting the outcome of the war in order to ultimately liberate their colonies from the UNSC. During the war, they and disillusioned Marines fought the Covenant, secretly aiding them at times to defeat UNSC forces, allowing the rebels to play both sides against the middle. They were able to commandeer various Covenant and UNSC ships, including vehicles, and weapons. They reversed engineered many of the Covenant technology (aka Forerunner technology) converting them into tools they could later use to do battle against the Spartans and the UNSC should any survive the war. Many UNSC scientists had turned to their cause. They also possess a smart AI, a second cloned brain of Dr. Catherine Elizabeth Halsey re-programed by the rebel scientists to function as the brain of the resistance's central combat computer. In place of Spartans, the rebel scientists have constructed robot androids, battle androids or super-robots, encased in MJOLNIR Mark VI battle armour to fight on the front lines for the resistance against any surviving Spartans or Marines (the battle-droids are distinguishable from Spartans by their cyclops robotic eye). With the end of the war at hand, the rebels have prepared for an assault against UNSC controlled territories while the UNSC is still weak and disorganized. Master Chief just happened to land on the planet of their main operating base (Cortana always said John was lucky). A curious development has occurred, in that elements of the Brutes have actually joined forces with the rebels, forming a loose alliance in order to reestablish themselves now that the "Prophets" have fallen. The Brutes seek to fill the void left by the High Prophets and the Covenant military alliance. The story requires Master Chief, with the help of Cortana, to stealthily disrupt and sabotage the rebel efforts, somehow get word to Earth and the UNSC, find a way off the planet, and for Master Chief to seek out the help of his "friend" the Arbiter and his fellow Elites to not only battle the rebels, but defeat the designs by the Brutes to found a new Brute Empire. The Brutes and the rebels plan to launch a coordinated attack, simultaneously attacking Earth, while the Brutes intend to attack the Elite Home-World. As it turns out, the first colony the rebels seek to liberate first is actually Master 'John' Chief's birth planet, Eridanus II. Sergeant Major Avery Johnson returns to assist Cortana and Master Chief. After the Sergeant Major returned to Earth, having survived the events of the first Halo, the UNSC decided that Sergeant Johnson was too valuable an asset to risk losing. While on Earth the UNSC cloned Johnson. Johnson was cloned soon after returning to Earth (unbeknown even to himself; during a routine medical exam) and the clone placed in cryonic sleep, woken up only after the Covenant attack Earth. Sergeant Johnson, the clone, has no memory of the events after Halo 2. His only memories are of the events of Halo #1, and of the Covenant attack of Earth (the Sergeant Johnson in Halo 2 was the original Avery Johnson). Because of their special relationship, the clone Sergeant Johnson is the only one from the UNSC who has a chance of reasoning with smart AI clone-brain of Dr. Catherine Elizabeth Halsey. It is Sergeant Johnson who unknowingly causes Halsey, the Mother of all Spartans, to rethink her position of justifying her actions through her belief that the suffering of a few is acceptable for the benefit of many, and she decides to "save each and every member of Humanity.
