I started up the heated debate on whether the SPARTAN-II in the cryo tube near the end of Reach is really Linda.

Since the augmentations Johnson recieved back in Project Orion made him immune to the flood, could S-IIs or even S-IIIs be immune too?
That is if they used the same or similar methods of augmentation. I believe in Project Orion radiation was used as in S-II and III it was chemicals

Wasn't Johnson's immunity completely retconned with the Halo Graphic Novel? In Breaking Quarantine the Flood do not touch him at all.

Does a Spartan have a central nervous system and sufficient biomass? Then yes.

ORION used different augmentation methods, theirs were genetic, while the S-IIs were biochemical and biomechanical.

Yes. In addition to not showing the flood trying to infect him in breaking quarantine, there was Joe Staten mentioning that as something they would like to retcon sometime before the HGN came out, and in an interview about the HGN, someone mentioned that the story retconned the immunity thing from First Strike. Then pg 122 showed that the medical data halsey was looking at was fake.
