You see, there were experiments that involved cloning Johnson back on Reach. All of the clones were kept inside a secret contained room on the Pillar of Autumn. These clones found their escape while the Pillar of Autumn was in battle with the Covenant before crashing. Those individual Johnsons found platoons believing they were the real Johnson and took off in escape pods to Halo's surface. It was a secret program being run by the UNSC at the time so Sgt. Johnson was ordered to stay quiet about it. In reality he was still on Earth doing other various secret missions.
All the clones were wiped at the end of Halo: Combat Evolved, sorry, the one Guilty Spark killed was the real Johnson :(
(That is my completely made up story to explain how Johnson survived on from Halo: Combat Evolved and why when asked about it he says it's classified :P)But doctor, you forgot about the Halo 3 Johnson clones! :o
The Johnson killed by Spark was a clone. Notice he's not wearing his UNSC cap and he doesn't have his trademark cigar! The real Johnson only appeared three times in the game: Arrival+Sierra 117, beginning of Crow's Nest and before the Brute Chieftain, and The Ark's ending cutscene!
There was a top secret experiment done by ONI to make clones that not only retain the appearance of a person, but also their emotional tendencies.
The Arbiter clones were failures (i.e. missing eye, being inept during battle, standing there doing nothing) and promptly destroyed.
But the Johnson clone you saw in the last level was 100% perfect. Chief never suspected that he was mourning the death of a guy he had never met until now. Of course, ONI's testing experiments resulted in preference changes, which is why he wasn't wearing his sergeant cap or smoking a cigar.
Here's how they swapped the real Johnson with a clone:
ONI suspected that Guilty Spark would turn on them when they heard (from Arbiter) of his gleeful discovery of the second Halo 04. They knew about the Great Schism (see Halo 3: ODST), so how could they not know about Guilty Spark?
They had instructed Johnson not to leave and sent in their best clone to replace him. But the real Johnson disobeyed and stowed away in it with the clone Johnson.
So right now, Johnson's in the same part of the ship as Master Chief and he will be in Halo 4.
