I think he says that he was rejected by the flood or something. Apparently his organs' orientation was strange and confused the flood (the structure was apparently off). Still, I dont understand how that could change anything when the flood had infected so many different races :\

He's immune to the Flood. Just before the Halo blew up, he got in a Pelican with a few other survivors, and linked up with the Chief.

Correct, but little wrong about organ's orientations. Flood only infect via nervous system. He had Boren's Syndrome (caused by high levels of radiation as he contacted it during Paris IV when he used entire crate of plasma grenades) that caused mess up in his nervous system that confused that Flood and simply passed on. Also, he had some Flood DNA in his genes which it grants some kind of regenerative ability.

Also, he had abilities of Spartan-I enhancements which it makes him a little more than human baseline.

And to answer OP's question:

Before the Halo was destroyed, he somewhat got to the pelican with few survivors and linked up with Master Chief later.

Boren's Syndrome was a fake diagnosis, an ONI cover-up for Johnson's real medical record. Johnson never had Boren's Syndrome, nor did he come into contact with plasma grenades that exposed him to high amounts of radiation. All of this was misinformation provided by ONI to cover up medical effects of the ORION Project on its participants. It is theorized that a unique combination of the condition's pathologies discourages the mutation of average cells into Flood super cells. The condition may indeed tweak the DNA and/or nervous system of the augmented participant, and confuse or deceive the Flood infection form into assuming the mind and body of the person is simply unfit for infection. Bear in mind, neither theories have been proved or disproved, and therefore, we can only speculate if the condition even affected Johnson's "infect-ability".
