Your right on the money assuming Tycho is behind it.

The entire 'Durandal' chapter of M2 centers around the Pfhor attack of Durandal's ship, Boomer. If you recall, by the end of the previous chapter, while you are off stomping around beneath the S'pht citadel, Boomer was engaged by the Pfhor navy's Battle Group Seven. You are eventually brought back on board to combat the Pfhor and, eventually, prevent Durandal from being captured.

The terminals you are referencing depict an increasingly distraught Durandal as his ship's defenses fall apart, the humans aboard are slaughtered, and his systems come under attack from Tycho. Durandal himself even states Tycho is the cause of the malfunctioning terminals:

Terminal 2 on Sorry Don't Make It So

Tycho is infiltrating the ship.
Don't believe everything you read.

Tycho confirms as much.

Terminal 1 on Sorry Don't Make It So

All of this I dragged out of Durandal's
ruined mind. What fun it will be to
torture him. Should I make him open doors
again for a living?

The random text and numeric strings seen the terminals reflect both Tycho's infiltration of Durandal, and the physical toll the Pfhor boarding parties have had on Boomer and its infrastructure.

As the battle aboard Boomer becomes more and more one-sided in favor of the invaders, Durandal requests the SO destroy his core systems in order to avoid being captured by the Pfhor. This only further degrades the terminal messages.

Terminal 2 on Sorry Don't Make It So

You must destroy my core logic centers.
The damn Pfhor won't make a mockery of me
like they did with Leela.

The final level in the chapter, Begging for Mercy Makes Me Angry!!, sees the SO follow through on this request. Unfortunately for the SO, Tycho is less than pleased about being robbed of Durndal and teleports the SO off the Boomer and into Pfhor custody.

Placid has done a good job of explaining the events of Marathon 2's Durandal chapter. However I would just like to add one bit of clarification. The random numbers, letters, and partial bits of info are not an indication that Durandal is going rampant.

By the beginning of Marathon 2 (and therefore during Marathon 2's Durandal chapter) Durandal is well advanced into the third stage of rampancy. He is no longer in the process of going rampant, but is completely rampant.
