The general agreement seems to be that the only enemy in Halo fiction that could threaten the entire universe are/is the Precursors/a Precursor, specifically the Prisoner from Cryptum.

Well i don't think that rob seeing how they used the word "Ancient" and then put an emphasis on it.

I wasn't referring to anything "Ancient" specifically, I cited what could be a threat to the entire universe.

Ancient had nothing to do with it, the ability to threatn the universe did. Other then the Flood, who else could possibly be that powerful?

The antithesis to the precursors, and drastic as they are to galaxys the flood are not a threat to the universe.

The Reality Of War...

According to Halo Cryptum the Ancient prison that held the Precursor was far older than The Flood, indicating it may have even created The Flood in its own image.

The Precursor ruins were even regarded as Ancient to the Forerunners and an idea that inspired their very own infrastructure.

Best to wait for the second book in the Forerunner trilogy to further speculate.

A description of what the Didact saw in the Precursor prison.

The cell contained, in temporal suspension, a genuine monster: a large creature with an overall anatomy like a grossly misshapen human, though possessed of four upper limbs, two degenerate legs, and an almost indescribably ugly head - a head shaped remarkably like that of an ancient anthropod seeded long ago on a number of planets, presumably by the Precursors, and known to some as a Eurypterid. A sea scorpion.

Oval, faceted, slanted eyes bumped up from the front of its low, flat "face." And from the rear of the head, along, segmented tail descended the spine, ending in a wicked barb two meters in length.

So far in the halo lore two new enemies have been introduced or will be introduced. The first is the timeless one. He is the last precursor and carries a grudge against the forerunners for killing his race. The other enemy is the one that is going to be announced in Halo Grasslands, a novel written by Karen Travis that is set to be released on october 25. It is unknown what the enemy will be. You also need to realize that the two major events happening in halo lore, the forerunner saga and the upcoming post halo 3 trilogy as well as the terminals in the Halo Combat Evolved Anniversary may shed light on who's ass he's going to kick.
