This doesn't explain how Cortana could communicate through Chief over hundreds of thousands of lightyears unless there was a constant slipspace portal open somewhere.
Are you talking about the flashbacks? Those weren't communications, just flashbacks.

No Boren's syndrome was the cover for Johnson's immunity to the flood. Its where lengthy exposure to plasma screws your spinal nerves-which is what the flood relies on to infect things. However Johnson never had this, it was his augmentations that make him immune.


Actually I think Johnson actually did have Boren's syndrome. All of the SIs had negative side affects to their augmentations that manifested as various neural problems or just other problems with their bodies. I think the coverup would have been how Johnson got his Boren's syndrome rather than using it to cover up his SI augmentations.

Are you sure that was retconned? I've read Breaking Quarantine, and it didn't seem like Johnson's immunity to the Flood was retconned at all :/ It looked to me like it just showed exactly how he managed to escape from the Flood, even immunity to infection won't guarantee your escape alive.
