Ok, I finally figured it out.
The Stealth Elite slipped a power ring he stole from a random member of one of the corps into Johnson's pocket.
Johnson noticed it while hugging, and before the PoA exploded, he donned it, and he flew to Cairo Station.
That's why he was invincible for the duration of Halo 2.
That's how he generated the shield door when he entered the scarab.
And that's how Tartarus got his Invincibility, because he took it from him.
You know how Johnson was firmly planted to the ground when using the beam rifle at the control room area? That's because he was using the ring's power that was left with him after Tartarus took his ring.
Finally, that's why Johnson in Halo 3 was not invincible. Instead, he only resurrected; that was a side effect of bearing that ring so long. He died (or maybe he didn't) because Spark's laser secretly absorbed the last of his power. Remember that blue beam he uses in Halo 1? That's what killed Johnson (or maybe he's still alive).
