If you read the Halo books, Fred, Linda, Kelly, and someone else I think, survive Reach, and return to Earth, so why did Bungie make the games saying there was only one Spartan?

Nobody but the 'lost' Spartans know they're alive. Master Chief is the only known still-in-service Spartan to the UNSC... even though there are still Spartans alive in the galaxy.

this. after reach was destroyed, master chief and Linda were the only two spartans with a known location,(POA) and Linda was dead in cryo sleep, with MC hopeing for some miracle surgery to bring her back. So master chief was what everyone thought to be the last spartan. more spartans did survive, but no one on the POA knew of their existence, as they did whatever and ended up at onyx.( I haven't read that book yet so i wouldn't know.)

I'm taking an assumption that those who wrote the manual had not read the novel yet and those who wrote the script/dialogue in CE were most likely oblivious of the novel's changes, maybe the novel was still being written at this time, or maybe not even at all.

Most likely the novel was independent to the project at the time, so any changes in the game would be too late by the time the novel was published.

At this point, I don't think it was a priority to sort out canon between the games and the book. It wasn't until Halo "exploded" that Bungie and writers started piecing it together. Which I hope is why Halo 2 was so story intensive.

The master chief thought he was the last one, and with him thinking that they can get deeper into the story and introduce more characters, and it makes you feel total bad-blam!- thinking your the last one left in the first Halo

All other Spartans are in too deep to be contacted. Chief was the only Spartan who was in active service during the events surrounding Halo.

TFoR came out before CE, and Eric had a copy of the Halo story Bible when he wrote it to stay within canon.

Pretty much any large fantasy/fiction universe is...

Long story short, I'm about 97% certain that it's only Halo: CE that says this. Not a big deal, because the canon has expanded it further to where being the "last of your kind" simply meant he was the last serving Spartan II known at the time.

If I recall, and I'm going by the Wiki here, the DID survive. They participate in the Battle of Earth.

What happened, and once again, this is according to the wiki, was this

The Battle of Earth occurred from
October 20th 2552 - November 17th 2552

The Battle of Onyx occurred from
October 31st 2552 - November 2nd 2552


Now, John, Linda, Fred, and Will returned to Earth at some point before October 20th which is the beginning of the Battle of Earth. John, being the only Spartan II aboard the UNSC In Amber Clad, is the only one seen in the early events of Halo 2. This is most likely due to the fact that the other Spartans would have been stationed elsewhere (most likely on other orbital platforms) as the UNSC wouldn't have expected an attack so soon after the success of Operation: FIRST STRIKE.

John leaves Earth on the UNSC In Amber Clad not long after the beginning of the invasion leaving the other Spartan II's to defend Earth until October 31st 2552 when Dr. Halsey requested their assistance in defending Onyx. This explains why the Spartan's weren't on Earth when John arrives on the Forerunner Dreadnaught on November 17th 2552 and why they aren't in the events of Halo 3.

This is the best explanation I can come up with based on what I know and the dates and information the Wiki provides.

Because the rest of the UNSC didn't know, they eventually got lost and they were MIA.

They go to earth on a mission and go to onyx to help halsey or something, then get stuck on the planet

That's your answer right there. When John was on Installation 04 (Halo: CE), he thought he was the only remaining Spartan. After escaping Halo: CE and returning to Reach he finds some others still alive.

That's also not including that John doesn't even know that Spartan IIIs exist yet either.

[*Please note that anything in my posts is likely to be filled with sarcasm, and should be taken with a pinch of salt. I tend to help people, usually*]

Play all of Bungie's Halo games and you'll see that Bungie only wanted one Spartan.

Read all of and play all of Microsoft's Halo stories and you'll see that Microsoft disagreed with this sentiment.

Bungie wanted Halo to be about the Chief and Cortana's story, mostly Cortana, but Microsoft wanted Star Wars level of success, so expanding on the universe is what they needed to do.

You'll notice that when playing Reach you'll see that every single Spartan dies. This is to emphasize what Bungie wanted originally. They could've made it so that they were all Spartan IIs, like the Chief, but it would have been too obvious that they were intending on forcing the Halo story to make sense for what they wanted. But they threw in a Spartan II for good measure anyway.

If you think Reach isn't canon, think of it this way:

Halo Reach, Halo 1, 2, ODST, 3, Halo: Contact Harvest = Bungie Halo Canon (all written by Bungie)Halo Wars, every other novel, comic, anime, short film, Halo 4 and beyond = Microsoft Halo Canon

These two separate canons are based on what Bungie did and what Bungie did not write, and completely explain any discrepancies. So feel free to bear that in mind in future.
