My best contention would be that he was simply caught off guard, figurative storyline aside. As you know, Truth and Mercy were already preparing to vacate the premise of Mercy's death prior to his passing.
Thinking that they already had a safe escape, (that escape method being the phantoms,) and their mighty brutes to protect them, (which Truth had lead Mercy to believing that Mercy and himself were invincible due to Tartarus's guard,) the prophet of Mercy would have been assured, or at least felt as though he had sufficient bulwark to protect them, even when their foes are so close. After all, they are prophets of the Gods, are they not?
That is my take on it anyways. Mercy could have a bad reaction time though, too. Who knows if he could have prevented it physically or not. There is simply not enough empirical data to make a noteworthy conjecture on the matter.
