The SPARTAN-I Program was quietly deactivated and the surviving members reassigned to other special operations units in the field. However these soldiers often exhibited side effects as a result of their augmentations and many members are discharged from the military as a result of mental instabilities.

Well, Jenkins was partially in control of himself when he was infected. But that was because the Flood that had taken him was sort of a defective little popcorn buddy.

How can you assume that they improved upon the augmentations?
Also how can you assume that the Assembly's ulterior morive was to have immunity to the flood when the flood hadnt even been discovered by Humanity until after the creation of Spartan 2's and 3's?

You need to learn to read, we are not debating the escape of Johnson, we are debating why he didn't got infected and why the Spartan-II augmentation has no immunity to the flood. After you learn to read, we will debate.
