Heres some questions Ive had but couldn't find the answer to.
1. When you go up in Space on the level LNoS there is debri on the right near the large planet/moon near Reach. It can also be seen from the Corvette. Is that the debri of SMACS or of a Naval Battle? A closer look can alos be seen when you are in the Multiplayer menu, the image in the background is the same.
It cannot be SMAC's, as all 20 are (And must be) present on the 30th of August. It may be ships though, so I guess that answers this partially. The Supercarrier may in actual fact have extraordinary shield strength, like Unyielding Hierophant's, which is too strong for the home fleet to handle. After losing a few vessels the UNSC fleet retreats to the other side of the planet, with that Debris field marking the area where they attempted conventional tactics and failed.
No idea where the SMAC's are though.

2. The Fall of Reach contradicts itself by saying at one point that the SMACS were around the planet but on Aug 30th all of a sudden they are on one side engaging the Covenant, which is it?
This is not a contradiction as it can quite easily be both. They are spread all around the planet, and then when the Covenant where detected they moved them to intercept the Covenant's point of entry to the system. They had 40 minutes to do this from when the Covenant were first detected to when the Covenant ships dropped out of Slipspace. So it was not "All of a sudden".

3. The original TFoR states that the arriving fleet had around 300 ships but in the 2010 it states that there were well over 700. I believe a more recent source stated 300 again. Which is it?
Well if the most recent source states 300 then that is the number to use. "New Canon > Old canon". 700 also makes no sense given that the UNSC still managed to destroy two thirds of the Covenant fleet with only 150 vessels and 20 SMACs. They never changed the Covenant casualty numbers or the UNSC assets to compensate for the +400 Covenant vessels.

4. On the level Exodus you hear someone calling for Final Protection Fire (FPF). When they say "shot" and fire you can hear a faint sound of a MAC gun firing. But when outside you don't see any Mass Drivers placed around and how culd there be MACs above New Alexandria? The Corvettes are already attacking the city, is it possible they bypassed the MACs and went for the city similar to TFoR in which a few cruisers were able to land on the poles and deploy troops. Also, they say that the fire couldn't stop the Corvettes and on Sword Base a MAC easily cuts through a Corvette with ease...making me think otherwise.
It will probably be some form of artillery, possibly a Mass Driver. Just because you don't see it from limited viewpoints in that level doesn't mean that it is not somewhere in vicinity.
It will not be the SMACs because there is no sound in space, and I really doubt that there would be any MAC guns on the ground in a city. The sonic boom would be overwhelming and potentially damaging to nearby structures. Mass Drivers are a lot weaker than MACs and so could perhaps avoid those problems, which maybe also explains how it did not have much effect on the Corvettes.

5. The dates they give in Halo Reach, TFoR, etc., are those going by Reach date, Earth date, or does the military have a general calendar used for the colonies?
No idea. Maybe Stealthslasher will know.
Although if I were to guess, I would say that they have an "absolute" calendar for all UNSC space for planning purposes.

6. How could a glassed planet be recolonized? By Terraforming? But how do you terraform glass?
Planets are not "glassed" in the way you are thinking. There is no glass, just a lot of melted glaciers, burned out woodland and dry, dusty grasslands.

7. On the Slipspace drive used to destoy the LNoS, where were the coordinates set to go? Notice the center of the ship does not explode but simply enters Slipspace. I don't think the drive can be fired without a setting...and that also leaves the possibility Jorge is still alive.
No it does not. Stealthslasher has the new Essential Guidebook. He may be able to elaborate on this. But basically it confirms that Jorge, the Ardent Prayer and that section of TLNoS were obliterated.

8. By destroying the LNoS, Six could have easily killed millions of people...the ship lands just outside of New Alexandria meaning anywhere closer and it would have crushed the city. What would they do if that happens?
What would they do if the Carrier fired a one hundred metre wide plasma torpedo at New Alexandria? It was a risk that had to be taken.
Realistically though, Reach is mostly unpopulated, barren and unexplored. The chances of it hitting a major population centre were obviously low; low enough to justify destroying that rather serious threat.

9. How many ships engaged the Supercarrier? They say that its destroying them but they aren't referring to being glassed. They also say that all the ships in system with nukes went down. Most ships are armed with nukes meaning that the Supercarrier could have destroyed most of the fleet...that would explain why the Covenant have control of about half the planet.
No idea.

10. How did High Charity get to the Ark? Wouldn't it have to go through the Portal? That means that it would need to enter Earth's atmosphere and bypass SMACS.
The SMACs around Earth were mostly destroyed at this point. Also, High Charity is huge. I doubt a few SMACs would be able to destroy it completely.
The alternative is that the Gravemind, with his Forerunner level knowledge of physics, repurposed Covenant slipspace drives and went there by that method.

11. In Halo CE, Keyes is in some large Flood form. Is that the form used to control ships? It would make sense because Halo TF says that the Infaction wanted to know where Earth was.
It is a Proto-Gravemind. They start by building it from pilots so that they can commandeer a ship and escape. Eventually it forms the base for the Gravemind itself. They use more intelligent lifeforms as the base essentially.

12. What is left of all the former species of the Covenant? Only the Prophets were permitted to tamper with Forerunner tech meaning most other species have little knowledge of it and won't be able to produce weapons/ships the same way.
Long story (Really long) cut short:
Elites: Regressing technologically; no scientific base, no meaningful laws, morals, religions or hope for anything in life or beyond.
Brutes: Same boat as the Elites except that they are in a civil war.
Grunts: Returned to the home world. remained too indecisive to take a side in the Great Schism.
Jackals: Retured to Piracy.
Prophets: Less than 1000 left in the galaxy. Went into hiding.
Drones: Same as Grunts.
Hunters Same as Grunts.
Huragok: Unknown. (Possibly abandoned the Covenant races)

13. How powerful is the Plasma Pistol. In most of the books, it says it could kill a fully Armoured/Shielded Spartan in one shot at close range, yet Six survived numerous Plasma Rifles shots.
It took several shots to breach Sam's unshielded armour. Linda took quite a beating too.

14. Is Hayabusa armor canon? I know it was created as a thank you to the guys who made DoA4. They did give it a background....but then again they alos gave Nicole a background and she's not canon.

16. One more, what did humanity do with the Portal? Did they deactivate it? And did they place defenses around it or something?
We don't know. All we know is that it is still drawing power from an unknown power source.
