There's no way that it's just the flood. The structure that captured the ship was in way too good of shape to be flood controlled.

we already got enough of the flood in the original trilogy. And we defeated them already after the battle of installation 00. There are probably some leftover in the scattered halo rings, but i highly doubt that the flood will be the main enemy you fight in the new trilogy (maybe some flood spores here and there on the side).
I would find it pretty lame if the "dark" and "ancient" threat that threatens the fate of the entire universe turns out to be the flood. . . again.
Another possible enemy may be one of those other races that guilty spark mentioned visited the halo ring before the humans or the covenant. Since they already came into contact with forerunner technology long before the series, it could be a golden opportunity to expand on them. Perhaps the terminals in CEA might touch on another race, after all the teaser did have guilty spark stating that he wants to fill MC in on all the events that have happened in the forerunner's absence.
We will have to wait until November 15th.

Howabout this: the True Flood being lead by the Primordial.
Like i said, it would be pretty lame from a gameplay perspective to be fighting the flood for the majority of a game. That is of course, if 343i does not do anything creative with them.
Then again, the primordial makes everything more interesting in my humble opinion.
I myself am really opting for that eerie image at the end of the halo 4 concept art trailer to be some sort of new never before seen species (it looked like a cybernetic entity, seeing how it already looked much more advanced than any covenant species). Again, like i previously stated, perhaps one of those races to have come to the ring before.
All guessing aside, I really just don't want to see the elites, or other former covenant species again. The flood can have limited time, as long as they're not in the same form as they were in the original trilogy. The primordial could perhaps be manipulating other species as well for his own reasons, or as greg bear put it during comic-con "perpetual war".
