High Charity was a Covenant city guarded by thousands of ships and home to millions if not billions of Covenant, and the Flood were able to take the entire city.
Think of it militarily. The Flood is not a traditional enemy. Normally when you spread out your forces, you grow weaker because you can't keep hold of all of your territory. The opposite is true for the flood. As they spread, they get stronger.
In addition, they create Combat forms by infecting compatible hosts, living or dead (but not too beat up if dead). This means that as the Covenant grows weaker from losing soldiers, the Flood grows stronger by gaining them. As an added bonus, the Flood can resurrect fallen Combat forms, whereas the Covenant does not have that option.
To summarize, the Flood is unstoppable once it reaches a certain level of strength. The very existence of the Halo network proves this. Makes you wonder what they plan to do about High Charity in Halo 3.
