OK so in the end of Halo 3, Arbiter killed Truth and the Flood went somewhere and died..... Something like that.... But they all said the war was over because Truth died, but aren't there more than one prophet? And wouldn't the brutes rage and take everything they can down with them??

EDIT: I forgot. In the Halo 4 trailer, Chief sees a new, unknown enemy, soooo... Where'd the Covenant go? I mean, they're still out there. They still hate the humans...

You missed out on most of the story it seems mate.

The Covenant Hierarchy had 3 top Prophets for each Age. I believe Halo takes place in the Age of Reclamation if I remember correctly. In Halo 2 you killed the Prophet of Regret. The Prophet of Mercy is killed by the Flood. In Halo 3, you kill the Prophet of Truth.

All three prophets died. In addition to this, a large chunk of the Covenant (led by the Elites, as they ally with humans in Halo 3) broke off and rebelled. For the most part, it was Brutes Vs. Elites. In Halo 3, the Elites and Humans defended Earth well enough to preserve humanity. The Elites glassed half of Africa to prevent the Flood from spreading.

With most of the Covenant Armada boned and without any real leadership, that faction, post-Halo 3, crumbled. For years the UNSC and (mostly) the Elites hunted down those still loyal to the old ways, who were no match for their combined force.

The Flood was extinguished because the they share a Hive Mind. The Gravemind is killed by the Halo imploding upon itself. Do you know what a hive mind is? Think of it like this:

Your brain, but instead of controlling your one body, you control millions of bodies.

But yeah. The war wasn't over because the Prophets died so much, though that definitely didn't hurt. It ended because members of the Covenant began to see how the Prophets were using them and lying to them about their purpose. Once the Prophets and their lies were exposed, that side lost support pretty rapidly.

The Brutes, having been given poor-quality equipment and the likes for ages, and having no leadership aside from their little Clan factions which war amongst themselves as much as they do enemies, didn't do so well on their own with only minor prophets and their Chieftains to guide them.
