Ark severely damaged. Any flood left alive is now trapped on it,burning to death or floating in space. The worst flood threat since the forerunner-flood war is now eradicated.

In the days of old, there were legends of a land long lost to time. This land was known as Ranna'Mor. Ranna'Mor was said to contain in its borders 7 warriors. These warriors had once unleashed a veritable hell upon the ancient world, until they were locked away. My name is Toriad, and I am one of those warriors. Our return is approaching. Do not run away, do not cower in fear; take solace in your final days, for that is all we can do. -Legend of Ranna'Mor

Outside of Halo 1, every source seems to say that Halos do kill the Flood. Seems to be the way it works now.

This. I think Cortana's words of "It doesn't kill the Flood, it kills their food." has been retconned to more of a "She was just meaning that, like, it didn't just kill the Flood, and that it killed everything."

I personally thought that their reasoning behind this was to give validation for why there were still Flood samples on the ring even though the rings had been activated long ago.

No, you are right, Halo doesn't kill Flood, it kills their food.
This is what I thought when I played Halo 3:
There was only one lot of Flood that ever escaped the places that they were trapped on. In Halo 2, the Flood used the In Amber Clad to escape off Delta Halo into High Charity. They then used High Charity to leave Halo altogether.
So now, the Flood were either trapped on some Forerunner structure or flying through space in High Charity. But the Gravemind sent a ship from High Charity to Earth. So now they were in three places: Forerunner structures, High Charity and Earth.
Rtas 'Vadumee glassed the entire surface of where the Flood had spread on Earth. So now all the Flood on Earth were dead.
Once again all the Flood were either stuck on some Forerunner structure on flying in High Charity.
High Charity then moved to ther Ark. Now the Ark was located just outside the galaxy, whereas the Halos were located within it. So by activating the Halo at the Ark, and not activating the other Halos, they would eliminate all the 'local' Flood without killing everything within the galaxy. I don't particularly understand that, however, the Ark ended up being destroyed and therefore so did the Flood at the Ark and High Charity. So I guess all of the free Flood ended up dying.

I may have bored you on the subject matter, but my case in point still remains. Oh well...

I could rant on and on and on to explain how the Halo's worked in the eradication of sentient life, but I think this is a whole lot faster to explain and pleasurable to the eyes:

Kills all living species with the enough biomass to sustain the flood, that would include the infected biomass aswell but not the infection spores and infection forms which would explain the presence of the infection forms on the Halo array contained in stasis.

I understand nothing because my life is a conspiracy.

What about the other Halo rings? Are the flood trapped on those, too?

So, really the problem was in no way solved, just put off until another "accident" happens?

Not exactly, the flood is currently contained to the Ark (the active flood anyway), so as long as they can't get any sort of transport to get them off the Ark they will eventually die out.

Well I mean two Halos had flood so it's safe to assume that they probably all do. Who's to say that some dumbass/evil entity can't get things going again?

It'll probably take quite a while without the Covenant.
