The ending in Halo 3 makes no sence to me. Can someone please explain it to me.
This is some thing that have been on my mind for a long time.

I honestly expected the Chief to use his famous line from CE at that part.
That line really suprised me.
I'll start off with some (hopefully) simple answered questions:
1. How did the Chief and Arby survive?
The pre-firing of Alpha Halo 2 did destroy the ark and itself as it delivered ''the great journey''. The portal leading back to Earth were in the middle of 00, so what were Arby and Chief doing so far away from it. Slipspace traveling were impossible at those extreme distances last time i checked. So FUD would have been completely destroyed.
2. How did the war end by simply killing Truth?
What about the other billion covie loyalists?
3. How could the Flood stop being a threat by destroying the Gravemind?
A new Gravemind would be assigned and the Flood would continue their rampage. I highly doubt that every single flood-spore were at the location of 00.
Can someone here please clear up this mess for me?
Your first mistake, you are assuming way too much about what a ending and more specifically what the ending of Halo, is and should be.
An ending to a story, in this case a trilogy, does not answer all questions. Not good ones anyhow. Especially one's that plan to continue the story in future installments.
1. The Masterchief and Arbiter, upon the activation of the new ring, flew into the open portal on the human frigate in an attempt to escape. That open portal was, indeed, in the middle of the installation, which is where they were. They did not make it through the portal entirely in time, the installation was destroyed as they passed through it, cutting off the portal prematurely, sending one section of the ship back to Earth, and the other half which was still in the portal itself to a yet to be determined new location. How or why that part of the ship ended up there is a mystery to this day, one Halo 4 will likely address.
2. The Covenant was already crippled by civil war. They had already taken massive losses from the human war and Flood attacks. In that state, when the remaining leadership and any who might take up that mantle are also killed, the army itself is not going to survive. When your enemy's army is broken and the leadership destroyed, you've won that war. High Charity, where most of the Prophets lived and worked, was destroyed, with few survivors. Some Prophets may have survived and might even seek revenge, but the Covenant in the form it was known for, is forever gone.
This does not mean that everyone who believes in the Covenant is gone. In fact, media that came out after Halo 3 directly suggests otherwise, in the form of Sanghelli and their cohorts as loyalists to the original Great Journey and extermination of the humans. This is what we call a open story line, a back door to this part of the plot, where it may be picked up upon in the future. Seriously doubt there is a billion Covenant loyalists, considering the massive losses they suffered.
3. No one said the Flood was entirely gone. But the outbreak that was currently an issue, is gone. The Gravemind dead and by the coordinated efforts of Human and Covenant forces, the infection everywhere else it spread to was contained and destroyed (as far as they/we know). It is no question that they still remain in the universe, and might even be still hiding somewhere in our Galaxy and might yet escape. After all there are other Rings that no one has found that are known to contain and study the Flood, plus other yet to be discovered Forerunner installations elsewhere.
