No, they didn't. He was found by the Human Race already imprisoned on Charuum Hakor. He had been in there for millions of years it would seem.
Anyway, I personally believe the Prisoner was really the only Precursor who was/is evil. The Precursor race seem benevolent imo, considering their philosophies and ways (that we know of). Add on the fact that they clearly locked the Primordial up for some reason (he clearly has no credibility regarding what the Precursor race itself wants).
You're almost correct. The Timeless One's "cage" was of Precursor design. However, there isn't a word to indicate that he was an enemy of his race (in general). His imprisonment may have been voluntary, for all we know.
The Timeless One stated that "I am the last Precursor. And our answer is at hand." He was the last precursor because the Forerunners annihilated his race. He said this just as the Forerunners had finished their war against the humans--a war sparked, in part, by humanity's loss of territory to the Flood. The Flood would be the Forerunners' next enemy. The pending Forerunner-Flood war and the Timeless One's statement are not coincidental. They're related.
A relatively short time later, Mendicant Bias "test-fired" a Halo at Charum Hakkor, which set the Captive free--the Halos had the side effect of obliterating Precursor artefacts, which would include, of course, the prisoner's prison. What did Mendicant Bias do next? Took the specimen for study. Then disappeared for 43 years. Then came back and massacred the Forerunner senate. Then directed the Flood against the Forerunners.
So the pieces fit together like this: The Precursors made the Flood. They put the mutagenic powder on the mystery ship. It was supposed to do what it did to the rodent-like creatures the humans fed it to (though to be clear, there is no evidence that humans specifically, nor their space-rats, were the desired target; the humans did, however, unleash the Flood in their limitless stupidity--all the technology in the world won't save you from one group of stupid -blam!-s with no common sense--and that unleashing was critical to the execution of the plan). It was supposed to kill or assimilate anything and everything alive--the ultimate goal being that the Forerunners would fall victim. It was the Precursors' answer to the Forerunners for the Forerunners' betrayal.
