You missed a bit, yes.
In Halo Wars, there are a group of Warthogs and Marines behind detainment fields in the level "Relic Approach." Technically, they are POW's. Also, Ellen Anders was taken prisoner as a very large plot mechanic.
In Halo Reach, it's possibler that the Army troopers in the New Alexandria Hospital were taken prisoner by the Brutes, but were able to obtain their weapons and fight back when Spartan-B312 distracted the Brutes.
A ton of people are going to question the canon of Wars, and debunk your post
Halo 1: Captain Keyes gets captured, and you have to rescue him
Halo 3: Seargent J gets captured, and you have to rescue him
1. We're talking about before Keyes gets taken.
2. That explains it! I never got to play Wars yet.
3. Wars is canon, they have a retelling of it on Waypoint (I also forgot about Ellen Anders).
On a different note, all of these other prisoners were seen as useful to the Covenant because they we human and many of the Forerunners devices could only be activate by a human and probably Forerunner, but that we may never know.
