Having a trans-sentient being is an issue in writing because we as merely sentient beings obviously can't capture the sheer magnitude of such a deity.
If the TO is trans-sentient, it means we'll see little of him, hear little of him other than cryptic phrases and he'll have little development.

Agreed. He should remain a normal mortal unless Bear has a different main antagonist in mind, which would also be a bad thing. Introducing your main bad guy a third of the way through the series? No thanks.
As an alternative, the Prisoner could have survived the Halo blast with a combination of the Time Bolt, Prison, and his own bizarre alien biology.
You are aware that just because he's a transsentient doesn't mean he'll have no devolopment, right? I mean, what is keeping Bear from devoloping him? Star Trek did it brilliantly with the Q, and they were so incomprehensible we actually couldn't visualize them without projecting our own misguided and primitive selves over their technology and physical appearance. But devolope as character they did.
Plus, an enemy does not have to be known, present or understandable to be a good villain; thinking it does is completely opionion based (and contradictory to Halo's style of writing of keeping us in the dark). I personally find mysterious enemy's that can defeat the protagonist without even needing to be in the same area to be far more appealing. I like the idea of an incomprehensible enemy, it'd reflect the inconprehensible dangers it poses on the protagonists. Not knowing anything about it beyond motives adds to the fear factor, for it is the unknown people fear. We can't know his limits, we can't know the size of his armies, etc. Perhaps even throw a depersonalization factor in there: we almost never see the antagonist, yet they have an aura of being omni-present. Like the Invaders from War of the Worlds.
Not knowing is just as great an enemy as the alternative: an enemy we know everything about. It all depends on the situation. Reasonably, since the Reclaimer trilogy is returning us to the mysterious feel of Halo, I think its safe to say an enemy that complements that feel is in order.
