They don't seem to care who they are helping, they just like fixing things. They are mainly passive too, so they probably didn't want to be killed.

Engineers don't really care about anything besides fixing things and the preservation of life. Engineers are more of a tool than an aware lifeform.

Not quite, lighter than some forced (an engineer) itself to go through much suffering to keep that grunt deacon alive on the escape pod from the jackal ship in contact harvest. They're more aware than your post gives them credit for.

Like said before: Engineers care more about messing around with technology than anything else. And the Covenant contstantly gave them access to new Forerunner technology which was sure to hold keep their loyalty.

That being said, there are occasions where it seems the Engineers snap out of their "trance" so to speak and see what is going on. Like how Lighter Than Some was pretty close to understanding what the Humans were, and was trying to avoid a war starting between the Covenant and Humanity.
Or an even better example: Virgil who made an alliance with Humanity to share his secrets about the Forerunners and Covenant as an act of revenge against the Covenant.

And I guess the situation also changes for Engineers around that same time (Battle for Earth), as they were now being used as suicide bombers against their own will. I'm guessing the Engineers didn't side with the Covenant Remnants from that point on.

But that's something every Engineer could do.

In retrospect, we could even argue that its strange Engineers never "revolted" sooner after poking around in Forerunner technology all the time and having undoubetly seen "the truth" about Reclaimers.

Still, no matter if he merged or not: the Superintendant was a "dumbd" AI. The personality Virgil shows is most likely his, and not neccecarily that of the SI. The SI merely granted Virgil the means to direct Rookie to him to help him. It is very much Virgil who acts here, and not the SI, even though Virgil acts through the SI.
