1) Flood cannot infect machinery. The victim must be living. However, it can take over and operate machinery for its own use.
2) Mendicant Bias was forced to talk with Gravemind for 43 years. Gravemind persuaded him to turn against his creators, and Mendicant Bias went rampant. This suggests that Bias possessed some kind of free will. No solid proof, though.
3) Many years later, Bias repented his actions when interrogated by the covenant, stating that he was wrong in his actions and that he would bring "Reclaimers" AKA Humans to the Ark. Upon learning that Humans were actually the Reclaimers, the prophets declared war on humanity.

1. Infecting machines and organics is completely different. the flood infect machines by hacking them and growing biomass over the structure until nothing is left but biomass. We have seen infected forerunner,human and covenant ones.
Again; the gravemind clearly stated that he has infected thousands of AIs in human weakness.
2. Medicant bias was on a mission to test out the halo array while doing so he came in contact with the prisoner "gravemind" and willingly talked to him for 42 years. Bias saw the graveminds point of view over the forerunners and pick the flood over them. both the gravemind and MB state this was his choice.
Bias was in a class of the highest AIs, though nearly any forerunner AI could have switched sides willingly.
I'm not sure if you are arguing or agreeing.
1. We agree that flood cannot "infect" machinery, but it can operate for its own use.
2. We agree that gravemind persuaded Mendicant Bias to turn on the forerunners.
