My idea on the UNSC, or at the very least, humans being an enemy somewhere down the line is very probable. As seen from the concept art Trailer, the UNSC at some point is coming into that... thing, and they don't look too freindly either. When you have that many [Dropships?] coming in through a portal, with lots of other human ships, they're looking for a fight.
My idea is that the Chief and Cortana find something, most likely [Forerunner?] that ONI, and several other factions want, and you're not going to let them have it. It's possiblethat the scenario could be like the plot with the [Glasslands Spoilers!] ODSTS realizing what ONI wants an engineer for, and having a change of heart. Spartan 4s are also likely enemies, becase there are many of them [to shoot in the face], and are tough enough to most likely put up as much of a fight as an elite.
whats-her-face (paragnofski's "heir" to ONI) might make for a good villanous leader, as ONI and the insurrection have ample resources and manpower to take down the UNSC and the rest of the covenant. Spartan 4s leading squads of insurrection troops? sounds like a good enemy to me, and this just might be why Glasslands is so strange. John works with the UNSC and the remnants of the covenant fighting Forerunner-enhanced ONI supersoldiers and Insurrectionist troops ove the fate of something secret and incredibly important to the fate of the universe. Sounds like an intersting and good plot for the first Halo game in a new Trilogy...

Insurrectionist troops can't handle the UNSC, or the remnants of the Covenant. Plus, as seen in Glasslands, Venezia, a top insurrectionist stronghold, consists mainly of seperate groups of insurrectionists, and different covies and humans just trying to coexist together. UNSC or Covenant would tear it apart easily with one Frigate or Cruiser.
Also, we don't know much about S-4s, except for the fact that adults are trained into them, but that's about it.
