I played lone wolf with certain skulls on to make myself stronger, I must have killed over 100 elite generals, if a spartan were to really kill 100+ elite generals how much damage would that do to the covenant?

Very little. The Covenant have billions of soldiers, so more will rise to take their place.

However, Spartans always surpass normal soldiers, so it's more effective than would have normally happened.

Well, High Charity is extremely large. It is estimated to be 256 miles long. The dome portion of High Charity is where most of the citizens inhabit. So, if a strike team was able to plant a nuke in the domed area, it would just obliterate the buildings inside. Killing a large portion of the Covenants currently non active military personnel. So it would do a significant amount of damage, but the Covenant would recover.

Do you think if the spartans and unsc soldiers left reach before the attack they could have conquered high charity?

If it were destroyed then the Prophet's would be almost wiped out, along with the Sangheili High Council. The Covenant would have no leadership in anything, from concerns over military to the economy and politics. High Charity also produces a lot of Covenant weaponry and vehicles - From Scarabs to the Needlers. All of that would be lost I presume. Not everything though (Some is manufactured on Sanghelios), but a huge chunk of their arsenal would be lost. And without the Prophets being around, new technological developments would be even more unlikely to occur. It is essentially the most important place in the Covenant Empire. The Homeworlds are just a source of alien meatbags, High Charity is where everything important is at.

They would still have Huragok though, and functional automated shipyards and refineries all over the place, so it would not cripple them permanently I don't think. They could gather themselves together again and maintain what they have got successfully.

The MC managed to battle his way through on his own once. That said, he was after a very specific objective, which was close by, and he was teleported directly inside bypassing all defenses.
Even so, I reckon a team of Spartans would certainly have been able to do more damage, with Cortana's help.
Remember though that the Spartans' mission was not necessarily damage, but capturing and extracting a Hierarch.

Sorry i'm taking so long to reply, i'm doing homework at the same time.

Anyway, in my opinion, it would have been very unlikely. Even if they captured the Long Night of Solace and made it to High Charity, there would be a very likely chance they would be outnumbered, or destroyed by High Charity's awesome weaponry.

So, it was lucky that they called off Red Flag. However, I still would have liked to see how the operation turned out.
