So I recently finished reading Glasslands and I think I have the Halo Story so far down pretty well, but I'm going to share my 'Coles Notes' versions with you guys, and see if I am missing anything.
Firstly about 250 000 years ago there were two massive empires in the Galaxy: The Forerunners, and the Human/San'Shyuum Empire. Both were equally matched and often fought over territory as the Human/San'Shyuum looked for new territory. In this war the Humans actually were winning, albeit slowly. Then the flood arrived and was encountered first by the humans.
The Human/San'Shyuum Empire was now stuck in between two wars. One with the Forerunners, the other with the Flood. The Humans actually managed to win the war with the Flood by essentially 'poisoning' the doomed colonies so that the flood parasite would die out on those worlds when they consumed those left behind. This war however, took away the resources that the Humans/San'Shyuum needed to win against the Forerunners, meaning that the Forerunners eventually overran the Human/San'Shyuum Empire.
The Forerunners in their victory, accepted the surrender of the San'Shyuum and blockaded them on their home world, however the Humans did not surrender and their punishment was to be genetically degraded to an earlier state and then contained on Earth.
Jump ahead 100,000ish years and the Flood had regained strength and the Forerunners were now at all out war with them. The Halos, the ark and the shield worlds were all built as doomsday weapons to stop the flood. Here, an AI got control of one of the Halos and started using it small scale on individual systems. Due to this AI control the Forerunners were forced to activate the Halos all at once before they could move everyone into shield worlds, meaning only those who made it to the Ark survived.
Jump ahead another 100,000ish years and you have Humanity now at a level below that of the San'Shyuum because of the forerunner 'cleansing', though after so many thousands of years of isolation the San'Shyuum became to see their captors as gods, and started building a religious order around them, the covenant.
At the same point the Humans were colonizing like mad and were dealing with sociopolitical issues with some of the colonies. This rebellion is why the Spartans were created.
