Fire for Effect. Fire and Forget.

If I'm correct when Humanity was in a war with the Forerunners 100,000 years ago, they were allied with the much weaker San-Shylumm (Is that right?), and the San-Shylumm basically put their troll faces on and backed out of the war right when things looked bad. That may not be the exact reason we lost, in fact I think the flood was because they caused us to be fighting a two "front" war, but it's funny because 100,000 years later they basically get wiped into extinction by Humans!... And the Flood.

Not necessarily. Yes they were defeated, but it mentions in Glasslands that the remaining prophets took most of the engineers to an unknown part of the galaxy.

Um no.

The San shyuum were highly advanced just not largly populated as the humans. The two had a military alliance and were relatively fine with each other. The San Shyuum weren't despised by the forerunners nor did their government continue fighting the forerunners in the last hour. Thus they got "less" of a punishment though that is a pure opinion.

We don't know how hard the flood affected the San Shyuum.
