Well there's your problem. It has been shown in many novels like Cole Protocol that Elites respect Humans saying we have "strong blood" among other things. Yet we see none of this respect in Glasslands. Before Glasslands came out it would have made sense for Truth to eliminate the Elites. Now after Glasslands the Elites have lost that grudging respect for humanity and it is replaced by dogma and contempt.

I think you are missing my point. In the earlier books Sangheili are portrayed in a way that would foreshadow their rebellion. They act like free thinkers and respect humans. This is a good reason for Truth to eliminate them, because they are having doubts and the humans are starting to earn the Sangheili's respect which would be bad.
In Glasslands all the sangheili we see hate humans and are fiercely adherent to the faith. We never see any opinion outside this one. This is obviously still a sizable chunk of the Elite population. For Truth to kill off this chunk is unreasonable because they follow the faith.
