Yes, there're too many numbers in my name.

So throughout my eight-year connection with Bungie, I was under the impression that the motto was "Don't make us kick your ass." And the truth is that the phrasing is partially correct.

The entire phrase is "Don't make us kick your ass Riddle Diddle."

Yes, I too have no idea what the last two words refer to. I'm also confused as to why they're capitalized.

They might have added the riddle diddle because they wanted the little easter egg, or they just liked how the latin sounded.

Latin doesn't have to be translated in order, actually it's better not to. You can arrange the sentence in pretty much whatever order you want in latin, so it's up to who ever is translating to put it in an order that makes sense in english.
