Some people have been talking about the 'new covernant' (elites, hunters and grunts)
so in halo 3 they will fight with the humans.

but i think the elites would be the only ones

on gravemind in halo 2 the brutes and grunts fight together. when in areas with elites they fight.
and on the next level(forgot its name) jackels and grunts stand next to each other but when the arbiter arrives they start fighting.
so in halo 3 the covenants must be the same but without elites, and anything new

The Elites/Grunts/Hunters aren't the new Covenant. The Covenant is a religious term, and is still probably run by the Prophets/Brutes. So now the Elites are heretics, in the same basket as the heretics you kill in Halo 2.

Well, I think that the Elites on Earth still don't know about the rebellion and the makeshift "alliance" between the Arbiter's forces and the UNSC.

If this is the case, the Chief will still be killing Elites, Grunts, and Hunters.

For a while at least. The Arbiter or Half-Jaw will need to make contact with them, and Johnson or Miranda will probably need to tell Master Chief.
Eventually they will fight side by side.
