It comes from a Genesis game called Zero Wing. This was a shooting game by a company called Data East, which couldn't be bothered to fully translate the game, and just literally translated the game using a dictionary, resulting in cutscenes with hilariously bad Engrish dialog that inspired the Flash animation, which in turn became very popular with net users.
The phrase "ALL YOUR BASE ARE BELONG TO US" found its way into pop culture, so even people who know nothing about games know about it. The game wasn't released in the US, either, as Data East didn't have a distributor over there.
